Installation notes for JBrowse version 1.11.6

Installation

1. $ ver="1.11.6"
2. $ cd /programinstallers/
3. $ wget -N http://jbrowse.org/wordpress/wp-content/plugins/download-monitor/download.php?id=99 -O JBrowse.$ver.zip
4. $ curl -O http://jbrowse.org/releases/JBrowse-$ver.zip
5. $ cd /var/www/cgi-jb/ this directory is configured in Apache with an alias and to require password
6. $ unzip /programinstallers/JBrowse-$ver.zip
7. Make a version-independent symlink
   $ ln -s JBrowse-$ver JBrowse
8. $ cd JBrowse
9. $ ./setup.sh
   Detailed output from this command is saved to setup.log, and on the screen we see:

   Installing Perl prerequisites ... done.
   
   Formatting Volvox example data ... done.
   To see the volvox example data, browse to http://your.jbrowse.root/index.html?data=sample_data/json/volvox.
   
   Formatting Yeast example data ... done.
   To see the yeast example data, browse to http://your.jbrowse.root/index.html?data=sample_data/json/yeast.
   
   Building and installing legacy wiggle format support (superseded by BigWig tracks) ... done.
   
   Building and installing legacy bam-to-json.pl support (superseded by direct BAM tracks) ... done.
